As I stated previously, I too believe you are over-running the stock regulator and putting a lot of stress on the system, consequently you are drawing excessive current and blowing fuses. All the while the DME is trying to scale back the PWM and may have reached it's minimum limit. (Approximately 50%)
For reference, here are a few pics of the stock regulator that I have removed from a filter assembly (driver's side of tank). It's a POS as you can see.
